Sea of Clouds is the Third Stage of the Subspace Emissary Story. It takes place in Halberd and the Sea of Clouds. This stage is unlocked after Skyworld is beaten. After it is beaten, it can be played as a Free Play stage. After Entrance to Subspace is beaten, Sea of Clouds cannot be played anymore. After Subspace (Part 1) is beaten, Sea of Clouds can be played again. Completing this unlocks The Jungle.

- Section A: Kirby and Peach are running away from Halberd on the Warp Star until they crash
- Section B: Kirby and Zelda are running away from Halberd on the Warp Star until they crash
- Section C: Halberd and the Arwing are having a battle until Halberd knocks down the Arwing as it crashes Kirby and Peach making them fall to the Sea of Clouds
- Section D: Halberd and the Arwing are having a battle until Halberd knocks down the Arwing as it crashes Kirby and Zelda making them fall to the Sea of Clouds
